but how do you digitalize it afterwards ?

I use Paint tool SAI. Its a great program, lets you do a lot of stuff, and its what most people use. Its costs money, but you can probably find a copy for free.

I don't entirely understand what you said, but I'm guessing you grid your paper for easier drawing. With SAI you can trace over the lineart, and avoid the squares, so yes it is possible.
